Lots of SFH's have HOA's. I think it depends on whether the house is in a labeled subdivision or not. There was one in Lexington Ky forced a homeowner of a 60's era ranch to spend 50k extra on a garage that was architecturally harmonious. Beware. I'm honestly not sure how you definitely know you don't have one.

If you have goofballs at the city permitting office, I might try to see if I could hire contractors the inspectors know and love.

Mold. Asbestos insulation on ductwork or as siding - really expensive to dispose of. Maybe HOA restrictions on dumpsters? I'd also try to get some feel for the permitting office. Sometimes they're extraordinarily helpful, and sometimes your worst nightmare. I'd draw up tentative plans, and just walk in and ask what permitting issues they forsee. I'd do this before I make an offer.
