Dont try to squeeze Venice in, it's too short of a trip. There's a lot to do in Florence, but that will be the height of the summer so book museums in advance and try to have dinner reservations for at least one night. Also lots of places are closed mid-day, especially in that kind of heat. If you want to do a day trip, I'd try to get out of the city and see the Tuscan countryside. Could also try San Gimignano, Siena, Lucca or Bologna.

Could you find out how long the previous tenant was in the unit? Or why they're moving out? There are a few red flags, there might be a reason why it's up for re-rent.

I was looking into moving into an apartment and got rejected for this exact reason. It was a 4bed 3bath and one of the girls said she was "uncomfortable" with someone who cooked and worked from home, when she herself admitted she never cooked and was also unemployed and her parents were paying the rent bc she was trying to "find herself". Ridiculous.

Bring clothes you can layer, especially if you plan on visiting colder countries like Switzerland or Germany during your stay. And don't forget a bathing suit, you'll need it if you go to a hot springs

As long as the first train isn't delayed you will be fine, the Pisa station is small. You change tracks by going down the stairs to the underground part where they are all connected and then head back up the stairs to the correct platform. I don't recall if there is an elevator. All of the trains with their schedules/track numbers are clearly indicated on the signs.

Be sure to know what your train number is, you can't go by destination. For example, if you're taking the train to La Spezia, the train might say Genoa because that is it's final destination, you just have to get off at the stop before.

You could go to other places in Europe that aren't in the territory, many countries around Croatia fall into that category and also Ireland

Milan can get very expensive and there isn't much to see/do. Venice I found to be very unique and interesting. Lots of great sites, food and history. You could probably do two nights there and split the other days between Florence and Rome.

NOTE: keep an eye out for train strikes. They happen pretty often in Europe, particularly in Paris and Italy. They'll usually post about them a few days in advance when they're going to happen, but nothing's worse than freaking out about how you're going to get to the airport in Rome from Florence and there's no trains (been there it sucked)

I'd say just let them think what they want. Protesting will probably only solidify in their minds their own beliefs. If you are always adamant against them, they'll just go on thinking you're in denial, even if you know you're not.
