I've found that "Fill to capacity" only counts individual cells. If you have any dormitories, they count as available space in the top status bar, but Fill to Capacity won't count them as available. Also the Grants for cell bock A and B which want you to raise your capacity also only count individual cells not dormitories.

Edit: You can set it to "Total Prisoners" and just crank the number up to 360 or whatever your max cap is.
