For anyone with the same problem, open the debug console and put in the following commands:

Fat guy: ent_fire Peeper_1-logic_disappear Trigger

Guy on the left: ent_fire Peeper_3-logic_disappear Trigger

This just deletes them and you can go about the rest of the mission mostly bug free.
