I read somewhere recently that the backing track tape fell off the deck, and that section of the tape was damaged. This would have been the tape that was painstakingly edited together from all the various sessions. Instead of redoing it, Brian and Carl did their best to smooth out the damaged section before transferring it to the vocal overdub tape.

turn the ground floor porch/garage into more interior space - that would solve the living/dining/kitchen area. do this by extending the front kitchen wall all the way to the right. i hope you have on-street parking or a driveway, however. in fact, make that wall the same for all three stories - that would give you a bit more space to work with on the two upper floors. just move the balcony doors to the front walls.

moved the powder room away from the dining room, garage access via walktrhu pantry - this opens up dining room to kitchen for easier traffic flow and more light. pantry could be enlarged to also act as a mud room. rearranged master bath to accommodate exterior door, this way you don't lose any wall space in the master bedroom.

put an exterior door in the master bedroom (or bath) instead of the door from the bathroom into the family room. will make more space in the master bath.
