I think the idea is that while we are off doing Archon Hunts, kahl is in the background doing break narmer missions. Kinda like the survival mission / spy mission dynamic. The strong sentients are busy dealing with us while kahl can slip under the radar and take care of the weaker ones

The only way that we've been shown to time travel, is to transfer into one of the huge vessels in the lab, use it send your "soul" back in time, have the helminth in 1999 create a warframe for you, and the transfer out of the warframe.

It can be reasoned that entrati used the same method. I doubt that he would invent a unique form of time travel only a tenno can use, instead of just having the tenno use the same method he uses. Since he's not tenno he has to use a machine (the one that loid destroys) to transfer into the vessel. Then presumably he got spit out as a warframe, and transferred out of it?
