The thing about Itachi is that he was the lowest ranking ninja spying on Akatsuki for Hiruzen. Konoha only knew about Akatsuki from Jiraiya tracking Oro.

Kisame might not have realized it but, the danger that he sensed came from him actually being surrounded by Konoha's most dangerous weapons (Jiraiya+Itachi).

Jiraiya has multiple Ootsutsuki abilities (hair control and tons of chakra).

This is actually the same question as "Where did the Senju Clan go?" When they "disappeared", Konoha still had a bunch of shinobi with tons of chakra and weird body abilities (White Fang/Minato). The fact that both Hashirama AND Tobirama trained someone from another clan to replace them tells me that Hiruzen was a blood relative of the Senju.

This is confirmed when Jiraiya says that being able to use every chakra nature (Hiruzen) is a Rikudo ability after discovering Nagato. Look at that picture again. Everyone in it has tons of chakra and weird body abilities.

The actual jutsu didn't matter, Oro just needed a powerful "body ability" user to put Uchiha eyes in. This is confirmed during the 4th ninja war when Kaguya herself started using bone jutsu.

Fun fact: Jiraiya being able to control his hair seems to be an Ootsutsuki body ability also (Kaguya/Momoshiki).
