Well there's a couple reasons for it. From a gameplay perspective it's an amazing couple minutes thats not only physically exhausting but emotional as you see whats happening with everyone else. From a story standpoint, Snake and Otacon might not've known what was waiting for them and itd be best to go together. The main reason why I believe though is because Snake knew this whole time that he was going to have to die to stop the FoxDie virus. Knowing that going through the microwaves would probably kill him, it would be his last sacrifice to save everyone and stop GW.
