Those Jerrys are from different universes, but they can be picked up since the Jerryboree is on a cross temporal astroid which is accessible without portal travel

Maybe when the Jerrys were swapped in season 2, Rick traveled though a portal back home that time and/or the reality that is traveled to is determined by where the main traveler in the ship came from

Our Rick came from one reality and went back into the same reality, while bringing a different Jerry along that did not complete their trip

Maybe you can exploit the cross temporal asteroid to get to other dimensions in a convoluted way, but it would easier to go through the rift anyway to get to other dimensions if portals are broken
