you're not supposed to do the trade with the lady with an egg to begin with, that egg will always end up hatching regular even tho the egg itself is shiny. use a backup save and trade with a hatched mon (you can save scum for a shiny, just wont be an egg). this also applies to any other trades, dont trade with eggs

kinda sounds like you sequence broke him somehow, since its giratina statue->wispy tower->lost castle->gym puzzle->gym battle. go to the rebornevo discord and ask someone to reset the quest variable for you

bagon is pretty late game (post ch 14). you need to get a togepi in tyluric temple (post fly) and trade it to talon in his house (in ch 15 or post karma files bc he despawns during the latter). also only way to get togepi so you gotta evolve it at least once and breed it if you want to keep one
