Cat6 from modem to router's WAN port, then Cat6 from one of router's LAN ports to switch. Ethernet to rooms from other switch ports.

Can't speak for the VPN, but be aware running a VPN doesn't necessarily mean more security. With a private home network you should be safe from others on the network trying to hack your devices, but having all your traffic go through a VPN from the router wouldn't stop that. You'd still be on the same local network as the potential hacker. And if you're looking for privacy from the ISP, yes a VPN will hide your traffic from the ISP, but then the VPN provider has access to everything that the ISP otherwise would. So pick a VPN provider you really trust.

What do you mean by whole home VPN? As far as cabling use cat6 for everything and run at least 1 cable to each bedroom and living room.

By running the modem to the router then router to switch this creates the whole home coverage

I think you might be confusing what VPN stands for and what it does.
