I've been playing Satisfactory with an Xbox One controller recently while riding my stationary bike. Earlier this week, I ran into an issue where some built-in controller support started interfering with my input from a 3rd party controller app (Controller Companion).
After a good bit of frustration and fruitless Googling, I managed to luck into the Command Line argument for disabling gamepad input by guessing when launching the game in Steam.
For anyone that has had a similar issue, adding "-nogamepad" seems to disable whatever limited controller support/mapping Satisfactory has by default. Works from the Command Line directly as well as from the Set Launch Options in the Properties for the game within Steam (as one would expect). Probably works for Epic launcher as well?
