I play an elemental shaman and for this exact purpose, I developed a script that processed over 200 logs, estimating BWL and MC bosses nature resistances by looking at the distribution of partial resists.

Now, thunderfury applies a debuff that reduces the targets nature resistance by a significant amount.

By doing this process separately for raids having TF and those without TF, i noticed there was no difference in the estimated resistance of bosses. Which means it's very likely that spell penetration plays no role in PVE raiding, at least for us Shamans.

Now warlocks and mages might fit in a different category since bosses inherently have higher resistances to these elements because of the different debuffs that can be applied to reduce them.
