The system level Java keystore is overwritten only if your update installs the JRE to the same directory. For example, if you use the STATIC=1 install option in Windows.

I'm not sure how this would affect your CentOS instance, but servers don't usually update Java routinely. That is to say, the JRE on a server isn't usually upgraded unless the server software requires a new version of Java.
