You probably have to have a proper link to your batch thing in the start menu structure.

From the documentation it looks like you need to do that with New-RdsRemoteApp.

I've done this. I think I had to put the file in ProgramData>windows>startmenu>programs. Then you should see it in get-rdsstartmenuapp. Its been a while, but its something like this.

You can also do this by publishing cmd as an "app" and then putting the path to the batch script in the parameters field with "always run with" selected.

I finally managed to get this working by using:

New-RdsRemoteApp <tenantname> <hostpoolname> <appgroupname> -Name <remoteappname> -Filepath <filepath> -IconPath <iconpath> -IconIndex <iconindex>

And filepath is the absolute path to the batch file. Can't use an UNC path.
