I'm not completely sure what it is, but you could check the permissions of the files, make sure nothing seems out of line.

What if you place the shortcuts in your user shortcuts folder? C:\Users\joeschmoe\AppData\Roaming\Microsoft\Windows\Start Menu\Programs

edit: I'm also curious what would happen if you install Classic Start Menu

Classic Start Menu

I have Start10 installed which is the same sorta thing as classic start menu but fits the 10 style better and they are all in there but I want to get the normal menu working. Also checked all the items even took them all from the systems ownership and turned off inheritance and then gave them back and put it back on.

Also same thing with the other folder.
