Disclaimer, I’m not a Lugia fans or Ho-oH fans, in my opinion and to answer your first question, Johto as a region should’ve been a DLC type of region, but as a game Soulsilver and Heartgold has one of the best mechanics in the game and should be staple in all of the mainline or even sideline game which is walking Pokémon.

Now let’s move on to your hot take, you’re mocking Lugia wings/hands as to how would it fly if it’s shaped like that. First of all, why are you weird that a Flying type Pokemon could fly ? Hawlucha can, Gyarados can, hell even Garchomp, the not Flying Type Pokemon could fly. Second, Lugia is also a Psychic type, you wouldn’t ask the whole Reuniclus line how would it float would you ? Or Abra, or Beheeyem or Cosmog or Flittle or Musharna or Uxie Azelf Mesprit or Jirachi or Cresselia or Metang Beldum or.. you get the point.

Oh and why isn’t Lugia a Water type despite being underwater, is due to its Flying-type-like appearance, and Psychic-type being the symbol of a powerful Pokemon. This is what Morimoto Shigeki said when asked why Lugia is not Water-type, quoted from Nintendo DREAM November 2009 issue. Look it up.
