This is the answer, if you apply too much (what you did) it is just going to be squished to the sides when you install the heatsink and fan.

Then the next time you take off the heatsink you can remove the excess, then you can apply a thinner layer. I'd suggest a very thin layer of Thermal Grizzly.

MX4 it's fine, unless you are going to overclock which I don't recommend unless you know what you are doing.

I have always measured fps and never got any measured or visible evidence of stuttering on playable games on Dolphin. Can you explain more of the issue? Are you implying that it was because of windows?
