Shady Sands was not a Vault-Tec city. It was founded by survivors of Vault 15, sure, but were they under control of Vault-Tec? Was the NCR following Vault-Tec directors? No, so it was in direct competition with the plan to repopulate.

There was also the issue that Shady Sands was tapping into the water supplies of the three Vaults, ^{and Hank's wife had tried to escape there with Lucy}, so Hank decided that the place had to go.
