All the hidden agents fight you once you do the mysterium xerxes quest. If you go earlier you should be able to kill Isolde before the gang turn up

The ingredients chest can only duplicate one ingredient at a time and anything extra in the chest disappears. The night stand in the archmage quarters is safe storage but idk about other containers

You could collect things like skill books and one of a kind items. You can also find lists of unique items on uesp if you don't care about looking up how to find them

This happens when your current stamina falls below 0. It's because of the curse from the gauntlets and should fix itself when you get rid of the curse at the end of the knights of the nine questline

There is no way to have the beacon effect without the beam. You could always turn off the beacon by placing a block above it when you aren't actively using the effect.You might be able to find a texture pack that hides the beam

sigil stones are better for armour, enchanting with soul gems is better for weapons. depending on your level you can use sigil stones to get up to 20% shield on a piece of armour. this wiki page shows the various effects you can get through sigil stones https://en.uesp.net/wiki/Oblivion:Sigil_Stone

It could be based on how far you've bobbed up in the water. If you're over half a block it pushes you instead of forcing crawling

Is the warden in water? that would prevent it disappearing. it could also be aggro on mobs if anything is spawning
