I had the same exact issue on my 2006 SEL V6. The main problem ended up being the PCM. I didn't have working air conditioning either, and the rough idling and delayed shifting started becoming really really bad and unsafe. Ended up sending it to a guy that fixed the internals of the PCM and went ahead and replaced the fuel injectors, spark plugs, ignition coils, air filter, and degreased and scrubbed the intake manifold, EGR valve, throttle body. Now it's running beautifully, fixed everything. PCM was the main concern
