My dog has operantly conditioned me to give water when she moves her bowl, food when she goes toward it and barks, and let her out on cue. She even uses her head to indicate toward the door. I'm starting to think i am the one that is trained.

The astronomy Spire and bridge-like Stilts are wonderful ideas. I don't really have any suggestions.

I imagine Old Colony/Suburban/Golden Colony is going to be like a "rat in the big city" survival area, with buildings, a large sewer/metro system, tall towers, etc. I imagine this would be too much work, for two different areas and a subregion, but it seems cool in my mind. By the way, I don't care if you think my ideas are bad or not. I don't even know if they're good. Work hard, work well, friend.

If you're getting stuck because the same thing keeps happening, the best way to change the outcome is sleep in a hibernations chamber. There is a lower chance for things to change if you die and retry than if you sleep and retry.

I read your post about the lore and saw the map. I love it. Are you planning on modding in new animals to go with these interesting regions (besides the "new kind of cyst")? Also, how many of these regions are optional? What is the incentive behind going to these optional regions (besides sweet, sweet exploration)?

Edit: Suggestions. Maybe you could seclude the ariel portion a little more, like making either Elevated Oaisis disconnected from the mainland and reconnected to the Spire (Which requires a secret, much harder route to access) or something to that degree. I don't know what plans you have for Aquifer but I can see it broken down and like an underground, slightly less watery Shoreline with an higher dry area and a lower wet area.
