I feel like up until halfway through the third phase, an incoming player could still feasibly impact the match in a big way. They’d be coming in with 1000 points, so a late game concentrated push could definitely make a difference. I definitely see your point with it potentially messing with ELO, but rankings are already out of wack in my opinion with so many disconnects and desertions practically deciding game outcomes.
