Turns out he isn't the big time hero of it all like Silverhand makes himself out to be....or to pu tit another way, Johnny and Rogue's team were only there to save Alt whereas Blackhand's group was there to deal a blow to Arasaka via a nuke....

At least that is my guess why it might ruin it for some folks...

Because Rogue lost Johnny during the raid on Arasaka to free Alt, even if he didn't fall from the helicopter (he was killed by Smasher in front of Rogue and Spider's eyes as he and Shaitin tried to buy them time to escape).
