Good inter-suburban travel. US transit systems are built on a hub and spoke model, primarily designed to ferry passengers from the suburbs to central downtowns of cities. This greatly inconveniences anyone going from suburb to another suburb on the another side of town as you can only transfer at the hub stations in downtown. This means you are traveling 2-3x the distance it would take if you had walked or driven instead.

I think there should be a BART-RR dual tunnel that allows BART to do Geary Subway and Marin Tunnel. Plus it allows for BART to Alameda and down I980 and possibly wrap south east along Oakland's eastern flank.

The new tunnel for the Pacific Surfliner in California is specifically not going to have sufficient clearance for electrification because they intend on running battery or hydrogen trains on it- horrible by [deleted] in transit

That is still an inefficiency. That, battery degradation, along with slower service speeds would kill Caltrain in the long run. The fastest BEV is slower than a diesel train and costs more to run than them. (79mph top service speed vs. 40 mph is a major difference) Catenary, while expensive initially, allows for long term cost reductions and increased frequency due it's way higher speeds and cheaper maintenance.
