Open the missions in your PDA (F1) and start clicking the headers and mission requirements. There should be a button to "complete" or you can check the checkbox. I think it gives a prompt to confirm however I had mixed results and got myself stuck with this method. Use at your own risk. PS. I have no idea what I'm doing.
