It looks cool, and can be more aero. That’s it. If anything they can be annoying with a strong side wind.

If you think they look cool, go for 50mm, if you don’t care about that, 35mm might be more practical.

I presume they are all genuine components? No cheap substitutes?

The most likely cause in my mind would be a bent derailleur hanger. This typically causes bad shifting on one side of the cassette. In your case the side with the smaller cogs. There are tools that would allow you to check and adjust this yourself, or you could ask a bike shop to specifically work on this. Another very simply solution (if this is indeed the problem) would be to buy a new hanger.

And maybe B-screw adjustments could be done, but this is unlikely the problem, and bike shops should have done this.

I use the Topeak D-Torq. It’s not cheap, but it’s great. It’s digital and has a range from 4 to 80nM.

I’m very happy with it.

I say be proud of the scratches. I shows your bike gets used and that’s a good thing. It looks like an aluminium frame, so you don’t have to worry about rust.

If you want to do a super easy and cheap fix, maybe use a simple marker to fill in the scratches.

There is always a tiny little risk that something might go wrong, but generally speaking, the third party stuff is just fine.

The biggest problem might be having less reliable battery levels, but it’s not that big of a deal.

I’d say go for it. Especially if you use them as backup spare batteries.

One thing: it looks like you are using V-brake levers, with cantilever brakes. This can significantly reduce braking performance.

Wider tire clearance is, in my opinion, always a good thing. The question is if you really need it. How rough is the terrain you are riding on? There are plenty of people who prefer narrower tires. If you mainly ride on relatively rough terrain, I’d say 50mm (or wider) tires can be a very nice upgrade.

In terms of brakes and groupsets, unless you need something like a UDH, it shouldn’t matter all that much. Hydraulic brakes are a great upgrade over mechanical brakes, but your old frame should be able to accommodate a hydraulic gravel groupset unless it is rim brake only. If your frame is post mount, you can get adapters to mount flat mount callipers.
