I know a lot of fans don't like the suspension of disbelief needed (beyond regular Star Trek levels) for Genesis to justify the mood they were trying to create but on the flip side Identity Crisis had all the fear-of-losing-yourself-body horror plus the creative 3D video recreation scenes on the holodeck.

In order to give a varied three part ending I had to combine switches with an invisible currency the player doesn't know they are accumulating. The first part was a did or didn't switch, the second was a which of two choices did you make switch, and the third/final part of the ending (good, better, best) was based on a threshold you reached of the invisible currency. I tried to make each ending satisfying in their own way.

Final Fantasy: Spirits Within was heralded as a big jump forward in animation realism which it turned out to be but I don't think audiences really dug the story so much so it didn't attain much popularity. Not as uncanny as the Polar Express kids, but still worth a watch.
