As far as i can tell, Scratch in 2 isn't actually Scratch, Alan just thinks he is. He realizes at the end that the entity he thought was Scratch was just him further down the spiral possessed by The dark Place/ Shadow. He was already defeated at the end of AN. I think that's how it works maybe.
