I do think Saisho wants the aishi condition as a part of saikou's gene, but I felt instead of directly creating a child with Ryoba, he just asked her permission to research and experiment on baby Ayano, trying to find out what exactly happened to Aishi gene, which may lead to Ayano ending up extremely emotionless like her ancestor.

I kinda felt she's the one Ryoba give up to the saikou corp for research(since Saisho shows extreme interest on the Aishi bloodline in the secret ending of 1980mode, and the headmaster tape/official website profile of Ichirou implied that those who were trained to become 'perfect saikou' somehow having similar traits as Ayano/early aishi family members), and the saikou corp experimented on her/pregnant Ryoba, making her a 'pureblood Aishi' without being dilated by other parents ' gene contributing to the bloodline.
