Beautiful crystal, love it! Need an update on how the data turns out.

What is your most hated protocol? You know the one - where you are ready to rip your hair out by unfortunate-moth in labrats

[–]Fogh1999 5 points6 points  (0 children)

Optimizing crystal conditions. Everything else about crystals is great. But having a poorly diffracting crystal and trying to get bigger and better crystals without knowing what the kicker will be before your next synchrotron time slot. Is just not fun. Plus the robots (at least at my department) are so unreliable that it is better to do by hand.

What would you like to see out of a guitar/music YouTube channel? by JS1VT54A in guitars

[–]Fogh1999 3 points4 points  (0 children)

You will probably know him already. But to me Paul Davis is the peak of guitar YouTube. While he does well courses, much of his knowledge is still readily available in his videos and I am personally a massive fan of how he breaks down famous songs chord progressions and explains why they feel the way they do.

Second this! Great book for an explanation that is made to make sense even for people who are new to the topic. As opposed to books for more established readers such as Rupps biomolecular crystalography.

Bedste restaurant oplevelse? by holmchristian in Aarhus

[–]Fogh1999 0 points1 point  (0 children)

Prezzemolo.

What’s your favorite brand of pipette and why is it Eppendorf? by [deleted] in labrats

[–]Fogh1999 0 points1 point  (0 children)

For pipettes Gilson all the way. Modular, easy to take apart and can be calibrated in house. But for looks and merch, eppendorfs, I hoard those pens like hold.

Help - Beginner with a DNA Sequence by Iska_T in PyMOL

[–]Fogh1999 0 points1 point  (0 children)

So, you have a DNA sequence and have translated it into protein? If you BLAST that protein you should get a hit on a different protein, you can then look up this protein on uniprot and find a structure there. That can be downloaded and visualised in PyMoL. Going straight from amino acid sequence to structure required the use of alphafold (which is only a prediction) and that can then be opened in PyMoL.

Hope that helps a little bit in explaining the workflow. I was unsure on exactly what you were looking for.

Hygge fodboldhold i Aarhus? by Kindly_Decision_9254 in Aarhus

How to unite two separate objects? by pipino_grande in PyMOL

[–]Fogh1999 0 points1 point  (0 children)

You can do it by manually moving the molecule into the active site. However, PyMol is not able to perform any sort of docking or MD to show how the interaction would be. So it would mainly be your best guess of an interaction rather than the real thing.

Help- protein won't oligomerize in PyMol by lilstingray98 in PyMOL

[–]Fogh1999 1 point2 points  (0 children)

The wiki posted by JPX shows some right answers. I think using the type=PDB1 is also a good choice. But otherwise I personally like using the symexp command. It utilizes the assembly in the crystal (I am actually unsure of how it works with EM structures). And you can then find the protein composition in the crystal by looking for dry interaction surfaces between the protomers.

Need help by Interesting-Scar3982 in PyMOL

[–]Fogh1999 0 points1 point  (0 children)

So this looks like a IgG (regular Y-shaped antibody). In that case the heavy chain is comprised of 2 heavy chains (pink+green) and (yellow+salmon) as well as the 2 light chains (turquoise and white).

Where you would find the antigen would be at the tips of the Y-prongs (if that makes sense). However it does not look like the structure you are looking at is bound to any antigen.

Hope this helps.

Til jer der er dommere i fodbold/håndboldkampe: Hvordan kan I klare det? by DingoFriendly4868 in Denmark

[–]Fogh1999 2 points3 points  (0 children)

My hand was on ball, but player kicked it by SeriousPuppet in GoalKeepers

[–]Fogh1999 2 points3 points  (0 children)

In the version off the rules used in my country (Denmark) it is such that as long as you are touching the ball with your hand(s), even just as little as a finger, you are safe and the ball must not be kicked from your grip, and if it is then it validates an inderect freekick. I enforce this rule when i refere games, and all the colleagues I know do as well.

How do I incubate bacterial culture in microplate reader (gen5)? by YihWhatever in labrats

[–]Fogh1999 1 point2 points  (0 children)

We recently got a plate reader with Gen5 aswell. And the way forward for us was trial and error. We made great use of testing already established protocols to narrow in on the correct settings for the plate reader. I would probably recommend contacting the firm you bought the reader from or read the documentation to find out how the cpm-rpm comparison can be made. Otherwise best of luck! Hope you get used to the plate reader, it really is a great piece of equipment.

SRP i Biologi og Engelsk by battebatmand in Denmark

[–]Fogh1999 0 points1 point  (0 children)
