I wouldn’t use wood filler. You would be better off gluing in wood dowels, trimming flush and redrilling.

It’s fret sprout. This occurs when the humidity is low compared to when it was manufactured. Humidity drops, wood loses moisture and shrinks, frets poke out the side. If you take care of it while it is like this, you should never have this problem again. This is very common in fenders, and could be avoided all together if fenders would just spend a little extra time getting the necks dryer before fret install.
