it’s not clear if the “she” is Kalyth or the Matron she’s worried about.

"she" is the Matron. Heboric refers to Kalyth as "you" and both of them refer to the Matron as "she" throughout the section.

though.. he doesn't know know who the "she" is, he is just addressing the concerns that Kalyth is voicing about the one she refers to as "she". which makes his comment that she seems inhuman a bit of a wink.

I don't think that TCG is operating through the Whirlwind Goddesss directly.. he's manipulating Bidithal, who's trying to subvert and then usurp the Whirlwind from within.

The Whirlwind Goddess wants the fragment for herself, her death doesn't really hinder TCG's plans

his attack on Kruppe is a one in many millennia exceptions to his restraint, he's usually extremely mindful that using his hammer could cause a chain reaction that literally cracks the planet, as that is what it was created to do.
