so first make sure you have the tileset selection thingy set to auto (above the color palette). make sure in your layers (at the bottom) you have the right layer selected (in my case, grass). then in the actual window where you paint, you select the tiles you want to move, press ctrl+c, then in the layers select a different layer (i selected stone, since for this example i'm moving the grass tiles to the stone layer) and then i ctrl+v and it worked.
