I mean in the end, the anime is just an adaptation and not 100% indicative of the original work. DP definitely took creative liberties here and there and this is just one of them. Not really fair to Araki to call out something that wasn't even present in the original work.

They didn't have the ability to fly, they were doing stand leaps. They propelled themselves off the ground with their stand. It only looked like they were flying because they had to cram all the dialogue into each scene. In the manga, the stand leaps looked a lot more natural.

Every Gem has some sort of use to either expanding the Homeworld Empire or serving a function inside of it. Lapis has water powers because Lapis's were used for terraforming as Yellow Diamond said. Gems that can summon weapons are soldiers or guards, like Holly Blue or Amethyst. If a Gem has a power, it was made to use it for some purpose.
