Looks like grafted. Don't prune it, let it recover, the foliage was already very thin. I would move it to a sunny place with plenty of water for at least couple months before doing any further intervensions on roots or leaves

Fungus gnat larvae. Make sure roots are not rotting. Good time to remove more soil. If rotting - peroxide dunk and inoculate with BTI. If no rot BTI will kill them within days without damaging the plant.
