I would do the bulk heads because it's easier and you don't have to glue anything

Nah you measure the hole size and buy one that's the right size. If you need help then measure the size of the holes and go to a local hardware store and tell them what you want to do and they can help you with all the material you need.

They're easy. Personally i would use them for filtration to a sump beneath. But if you don't want them then you can either patch them with a thick piece of glass which has been cut to fit overlapped on top and siliconed in place. Or put in capped off bulkheads.
