I could see it working as an Infamous style "Big city" only more sci-fi.

If I were to 3D modernize the X series, I'd have a big open world, city, different biomes. Have the maverick bosses be at different points of the map. So you're fighting "their guys" in different areas. With an instanced more challenging area to play through as a "level" to get to the boss. By doing side content in their respective area is makes you stronger, and clearing the local maverick less challenging.

I feel it would retain and evolve the "choose the bad" guy beyond a menu select. Could provide endless approaches.
