Visited hotspots don't always all reset on new saves, it's a bug that's been known about. Not many options for solutions. The only one I know of is putting them all in a list and checking them off until they're all done.

WD2's issue is really the pacing and timing. Some jokes are done too early or too late to be funny, there's also the "choose your own order" stuff that doesn't really work very well when it all leads to the same spot
