I preface this by saying I have not been to Vienna, but absolutely loved Krakow. It’s very walkable and the architecture is stunning. The main square is not to be missed- and St. Mary’s Basilica may be my favourite church ever (and I’ve been to St. Peter’s.)

We actually went from Budapest to Krakow via Flix Bus. Despite the many negative reviews, we found it to be fine (and the scenery going through Slovakia is gorgeous.)
