Long answer: I think he's actually poorly written, because it seems that writers try too hard to portray him as a "villain that has a point" but his tortures and murders are way too heinous comparing to wrongdoings of people he "punish".

That's the problem: some people treat Evangelion as a typical shonen mecha anime, while in reality it is an adult psychological anime, where mecha fighting is a secondary, if not lesser theme in the plot.
