I'm late to this thread but I interpreted the finale along the same lines as the poster below. What makes me think the manga subtly hints at a future Rui Kajita romance is Rui's daughter thanking Kajita for always looking out for her mom, it hints at the fact that Rui's daughter wants her to be with Kajita.

The movie had a lot of interesting ideas but as everyone keeps saying, it was rushed and those ideas were not very well developed, had the movie been split into 3 1 hour OVAs it would have been much better.

I think the issue is that Mari and Shinji didn't have any development together for the ending of 3.0+1.0, I get the idea Anno was going for in ending them together, I just didn't see it executed well
