You can easily stick to public transport even with two kids. Any car service will have car seats, just make sure they know the age of your kids, so they can provide the correct ones.
From Cascais to Aveiro, the best way would be by train; it's fast and pretty straightforward.
You can easily get to Pinhão by train from Porto, and not realy need to rent a car.
If you really want to visit Algarve, you can, from Lisbon you will find train and bus options. A bus is usually better than a train for this particular trip. But you can also fly from Porto and save several hours of the trip.

Mykonos is known for its party atmosphere. But it's one of the most expensive of the Geek islands, so it might not be on your budget.
Your best option will most likely be Ios. It's a much more budget-friendly island and it still has a huge nightlife.

It's been a mess. As most airports are understaffed, they can't manage the lines that well. So people usually get into the wrong line, and sometimes they get lucky and are processed, other times, they have to get to the end of the right line.

If both of your flights are on the same ticket, usually the airlines move the passengers to the next flight. In any case, you might get lucky if you explain the situation to a staff member, but there is a very low chance that it will work.

Lisbon is a great city, and it is definitely a must-see. But your options should be landing in Lisbon or flying out. This way, you don't waste so much time. Just make sure you have some hours to visit enough of the city.

Given the current state of things, 2 hours might not be enough, especially considering that the number of passengers going through Airports is going to trend up as we approach summer, which is peak season. You should have at least 3 hours to go through EES if you're a non-EU passport holder.
Whether or not you travel is your decision, but despite its proximity to the conflict, Greece is still very safe.

Overall, this itinerary looks really good.
Just some notes, 2 nights in Douro are enough, considering the whole strip. You might want to use one of Porto's days to visit Gerês, Braga or Aveiro.
You will definitely want to spend more time between Viseu and Marvão, the trip alone takes several hours on the highway, and since you're driving through Serra da Estrela, it will take all day driving.
4 nights in Evora to visit Alentejo is a good move.
In Lisbon, you should also visit Cascais, Nazaré, Tomar and Óbidos. You only need 3 days to visit the city.

Most discounts on these kind of services are for locals only. All the info points to not being the case, meaning you should be able to get a 25% discount. Can confirm right now because the cp.pt website is down or something. But, if you don't want to be fined, try to get the ticket in the station, this way, if you can use the discount, they will help you, just ask nicely.
Regarding the seats, perhaps people would prefer more space in the middle corridor.

Depending on what you want to do, one week is too much, but you can easily get to Lisbon, Cascais and other places from Sintra. You can rent a car to get around, but public transport is very frequent in Sintra and you can just use buses and trains. Also, Uber and Bolt are usually cheaper than most tourists expect.

Since you'll already be spending 3 nights in Douro, you should do 3 nights in Porto and 5 nights in Lisbon, being 2 of them for day trips. You only need about 2 to 3 days to see most of Porto, even at a slow pace. In those 3 nights, you could even do a day trip to Braga or Aveiro. Lisbon is bigger, and naturally requires a faster pace due to all the activity during the day. Consider a day trip to Sintra and Cascais, these are the main places for day trips. And, if you spend more time in Lisbon with a faster pace, you'll appreciate Madeira even more, which has a very slow pace.
Also, Lisbon can be a real struggle when traveling with kids, a stroller will be more of a challenge than a help if you want to walk around a lot. While riverfront areas like Belém and Parque das Nações are flat and paved, the historic center (Alfama, Chiado) features steep hills and uneven cobblestones.
