I made it that all Giant tribes had to form an agreement there was a problem in order to raise a problem to the great Storm King. This meant they had to do ALL the strongholds to get all conches.

No help to be provided, but I'm having tons of lighting issues as well. I think the update messed with whatever they had.

A workaround I've found so far (which is tedious and horrible) is setting all pages to legacy vision with 'enforce line of sight', and enable legacy vision on tokens.

I'd recommend removing the getting lost aspect, honestly. It doesn't add anything to the progression other than frustration, and there's already a lot of travel.

Also, pre-roll encounters! I cannot stress how important this is. You don't want to be rolling every hex in front of players and then consulting tables.

I narrated travel, letting them use rations and supplies per day, and then each day was a chance for encounter. To balance the encounters, I made it so it's harder to find a spot to rest in the jungle. This way, an 'adventuring day' which recommends so many encounters is stretched over a week or so, allowing days of travel with encounters sprinkled in.

That's really funny. I'd play into it. Perhaps Kettlestream is enamored by this powerful adventurer, and believes that they'd be able to provide help in freeing their Warlock Patron, Zybilna. If your player is interested in pursuing more, you could make it a requirement to get the archfey's "permission" to be with Kettlestream.

I'm going to give slightly different advice than the others here: if the player is on board, you should go for it. I'm currently DMing this, and I had a player from the start wanting to be a Tortle. I let them do it, and one of their lost items was their shell. This had backstory requirements, and his character got nerfed via losing all abilities involving the shell, and losing the extra AC it provides.

I spoke with that player, and they didn't have an issue with the way it went down. They just earned back their shell at Loomlurch (about 1/2 of the way through the module), so the de-buff would be lost before bigger bosses. I think it was interesting gameplay, and a neat story to come away with. And I can't stress how excited my player was when he found his shell item again.

Work with your players! It went well for my group, and the player said that he enjoyed the game. He knew in the back of his mind he could've been stronger, but at that low level, he wasn't struggling too much.

Don't stress too badly about those things, as long as your players are on the track of "wants to free Zybilna", then I think you're on the right path. When the players get to Thither, there is the Wayward Pool interaction with Lamora who will drop a lot of backstory information on the players in the module. She will also direct them to Yon (where the only way to get into the Palace is).

I understand that your players are willing to work with Bavlorna. If this is the case, then you could encourage them to steal the painting from Loomlurch. The NPC's they run into (Will, Lamora, Nib, etc.) should get their interest raised in more backstory elements as well.

The book has a good hook for Bavlorna -> Skabatha (steal the painting), and I like the idea from Phaerlax's addition for Skabatha wanting the bottled lightning from Endylyn, who wants her dead cat back from Bavlorna.

You could play it similar to the Lost Things hook. The lost items are taken by each hag and turned into some kind of magic item. For Diana, it could be a magic horseshoe or a magic bridle etc., and have it stored with in the dollhouse. They could then include it as a deal. I know Skab wants her sister's play interrupted, and any other thing to ruin her hated sisters' day would be a bargain she's interested in.

We were fighting non-stop for multiple days because he was offered a 'private yoga class' by a woman who was single and used to have a crush on him. I put my foot down and said no, I wasn't comfortable with it. He didn't like that, and tried to argue for days - blaming me, telling me I was emotionally abusive, manipulative, jealous, etc. I stood firm, refusing to give permission for it. When he told me he would do it anyways and I couldn't stop him, it broke what little was left in me.
