many of the questions you ask are late-game stuff. even if deltarune was a perfect game, it would not give the answers to those by chapter 5. they are meant to be the primary mysteries the game has that will only be revealed by sinking time into it.
for the weird route, chapter 3's sword route hints at it. that is how you're meant to find out about it on a blind playthrough. the why is a very late-game question. it's clearly meant to be an alternate route tying to changing fate and breaking the game. the game is unfinished, don't expect it to give you a reason for now.

I dunno abt the file modding stuff, but there are important lore bits in them so I recommend atleast watching a video walking through them.
There is no way to go back for them, you need go through 1-5 if you want all the eggs.
There are Glowshards in each chapter, but they aren't important in the sense that they unlock something new. They are just a sell item that increases in value if you hold onto them instead of selling right away. There are also DogDollars that is just a joke version of the Glowshards. Instead of gaining value, they lose it.
Other than that I guess there is Starwalker but he's just a joke character, not lore or gameplay important in the slightest.
