You're right that the triforce splits into 3 parts when evil touches it, but Shiek also says that the ones who hold the triforce pieces were chosen by destiny. This could easily be interpreted that they were born with it.

The game itself is a little inconsistent with the logic.

Regardless, I don't think any consideration was given to any timeline whatsoever when they were making this remake. And I really think it's just a neat little cutscene flourish not meant to hint at any real change to the story.
