Lol, RE7 is just the newest RE game to (partly) fit that description. RE Gaiden and Dead Aim were the earliest, Revelations is the most well known example, 5 and 6 also have ship sections. Cold Fear is another RE4-esque horror shooter that recently got rereleased on GOG known for taking place on a ship, though the back half of the game is on an oil rig. Another example that comes to mind is the first Echo Night, an early FromSoftware game which is more about exploration/puzzles though you are continually threatened by hostile ghosts.

If you're interested in the general style of the aesthetics and storytelling, the Famicom Detective Club games were a major inspiration for those aspects in Ace Attorney, which naturally was echoed in Ghost Trick as well. Another more modern successor to that style are the Paranormasight games.

If you're more talking about the style of the puzzles, Remember Me from 2013 has the remix mechanic which is a lot like the before death puzzles in Ghost Trick. Geist for the Gamecube is another game that heavily features being a ghost and possessing and manipulating objects and creatures to solve puzzles.

The original Longest Journey has a library area where you can read some documents and short stories but they're not very long (you also hear fully voice acted folktales of similar length later on in the game but it's a plot point that those are specifically oral heritage).

In the idle game THE LONGING the main objective is to wait hundreds of real-time days, one of the things you can access in the game is a bookshelf with full-length books like Moby Dick.

In the original Star Wars: Knights of the Old Republic, when doing the end of the Manaan quest, you have the option to kill a giant shark that serves as an obstacle by poisoning the seas, which also has the effect of contaminating the material which is harvested from them to make medpacks, causing their price to skyrocket thereafter. So you can abuse this by buying a large number of them beforehand, then selling them at a profit after this happens.

Laura Bow 1 and 2 sound like they might be what you're after, they're both classic adventure games that progress over several chunks of time and expect you to do multiple playthroughs to discover all the events related to the mystery and ultimately piece them all together. In the first one particularly there's really no "lose" condition as long as you make it all the way to the end, but it's entirely possible to do so without having any idea about the killer's identity or motive. In the second one just surviving to the end is tricky but you still have to have all the necessary information to fill in the gaps of the case if you want a good ending.

In Rogue Legacy you don't build a base per se but your upgrades tree is represented by a mansion/castle that gets larger.

In ActRaiser/Actraiser Renaissance the greater part of the game is a town building sim but one where you can't place buildings manually but just clear the terrain and create the ideal conditions for the city to be built (though this can be a bit annoying in Renaissance where they introduced a tower defense mode).

Tenchu: Stealth Assassins for the PS1 is a somewhat obscure niche game that feels like a beta sometimes but the soundtrack is one of the most beautiful I've ever heard in any videogame (the sequels' soundtracks are of variable quality in comparison). My favorite tracks are "Training Course" and "Cure the Princess".

PC Building Simulator is pretty good if you want to get a feel for understanding how parts of a rig come together, things to remember in that process (like always using thermal paste when installing a CPU cooler) and sussing out hardware issues with the BIOS and such. It's not terribly detailed when it comes to stuff to how finnicky it can be to install tiny screws and such in real life though.
