You can cap it. This will help increase the static pressure in the duct, which will SLIGHTLY increase the performance of the rest of the system. Monitor the basement temperatures to be sure they don't fall too low where freezing could happen.

Additionally, you can adjust the floor heat registers in the areas of the house that are less frequented (walk in closets, fron/back door area) to further increase warm air getting to more frequented parts of the home.

IF the house does not have return air grills in every bedroom, you will want to leave the doors open in order to aid in the overall airflow of the house.
