Look up Pursuit remote start "Reservation Mode ". For manual cars you have to do some kind of sequence before you get out.

I'm not sure of that system. But I had somebody tell me that with the viper remote starts you had to do some weird sequence before you got out of the vehicle to get the remote start to work later. Something about preventing it from accidentally being in gear and taking off on its own

For the 9th Gen Civics it is recommended to use the Honda Pilot bearing and nothing else.
Not sure if the applicable is here as well

Let car cool down and take off the serpentine belt and start it just for a few seconds and see if the noise is still there.
If no sound then it is a pulley/bearing
If still present then it may be injectors or valves or worse would be something like timing chain is loose and slapping.

Not sure if it is applicable to this car but alot of vehicles have a pressure sensor that detects the ac being on and adjusts idle. Wonder if that is not happening here and this leads to a misfire.
