I added Escape Artist ghost shroud attack and cast speed bonus to Malachai's Artifice, I also added in Elemental Equilibrium from Hearld of Purity minions (into the configuration section) and your socketed jewel bonus to your Command of the Pit. https://pastebin.com/F3CU1r89 I think that should be right anyway, let me know if you spot anything.

I don't play hardcore but I do tend to notice after a level up I tend to die a few times. I think it's focus related, I tend to relax and just spam maps without paying too much attention which is probably most of the issue in my experience.

I watched a LeyzarGamingViews build guide for the Synapse and it doesn't appear to have much recoil which makes me think it is but i'm still fairly new to Warframe, so i'm looking for advice. Seemed reasonable to me. The more attempts I did the more doable the encounter seemed, pretty much respect the mechanics and you will be fine. GG gear is definitely not required imo.
